I found out that it's not backwards compatible completely. How much work does it take to go though the SQL functions on our websites to handle an SQL upgrade? Is there any software that can automate this?

it depends. if you have DTS then you may have a lot of work ahead of you since 05 does not support DTS. it was changed to SSIS and it's not exactly the same (and not that different).... just enough inconsistencies to make migrating your DTS to an 05 server a smooth transition.
